The Sampling and Sample Preparation Problem in Microbial Metabolomics

چکیده
The reproducibility and accuracy of analysis methods has expanded rapidly over the past years. Hyphenated methods, for example, GC-MS and LC-MS/MS (liquid chromatography-mass spectrometry), are now almost routinely used for (semi-) quantitative analysis of tens to hundreds of metabolites in biological samples. It should be realized, however, that the quality of the applied analytical techniques alone is not sufficient to obtainmeaningful results. Other important aspects, which are often overlooked, are the methods that are applied to withdraw the samples from a microbial cultivation and the subsequent sample processing procedures. Immediately after withdrawal of the samples, the metabolism should be arrested to preserve the metabolic snapshot represented by the sample by preventing further metabolic conversions. Subsequently, an appropriate extraction method should be applied, which guarantees complete andunbiased release of allmetabolites from the cells without significant degradation and inactivation of enzymatic activity. Finally, an accurate and high throughput analytical platform is required for metabolite quantification. In this chapter, we focus on the essential requirements of the sampling and sample processing procedures as well as the methods to validate if these requirements are met in practice.

Enhancing Learning from Imbalanced Classes via Data Preprocessing: A Data-Driven Application in Metabolomics Data Mining
This paper presents a data mining application in metabolomics. It aims at building an enhanced machine learning classifier that can be used for diagnosing cachexia syndrome and identifying its involved biomarkers. To achieve this goal, a data-driven analysis is carried out using a public dataset consisting of 1H-NMR metabolite profile. This dataset suffers from the problem of imbalanced classes...
متن کاملEthanol contamination of cerebrospinal fluid during standardized sampling and its effect on 1H-NMR metabolomics
Standardization of body fluid sampling, processing and storage procedures is pivotal to ensure data quality in metabolomics studies. Yet, despite strict adherence to standard sampling guidelines, we detected variable levels of ethanol in the (1)H-NMR spectra of human cerebrospinal fluid (CSF) samples (range 9.2 × 10(-3)-10.0 mM). The presence of ethanol in all samples and the wide range of conc...

Background and Aim: Preparing the skin for surgery with antiseptics is a standard measure to reduce surgical site infection. This study aimed to evaluate the effect of skin preparation at the surgical site with povidone-iodine 7.5% and povidone-iodine 10% antiseptics with chlorhexidine and povidone-iodine 10% on the microbial count. Methods: This clinical trial study was performed on 80 patient...
متن کاملIn vivo microsampling to capture the elusive exposome
Loss and/or degradation of small molecules during sampling, sample transportation and storage can adversely impact biological interpretation of metabolomics data. In this study, we performed in vivo sampling using solid-phase microextraction (SPME) in combination with non-targeted liquid chromatography and high-resolution tandem mass spectrometry (LC-MS/MS) to capture the fish tissue exposome u...
متن کاملExtracellular Microbial Metabolomics: The State of the Art
Microorganisms produce and secrete many primary and secondary metabolites to the surrounding environment during their growth. Therefore, extracellular metabolites provide important information about the changes in microbial metabolism due to different environmental cues. The determination of these metabolites is also comparatively easier than the extraction and analysis of intracellular metabol...
